Barca's Argentine forward thumped home from the edge of the penalty and celebrated by unveiling a Newell's Old Boys shirt in tribute to Diego Maradona, who played for the club in Argentina.
Messi looked up the big screen displaying Maradona's picture and blowed a kiss.
Ousmane Dembele added to Osasuna's woes with a composed finish after a lovely pass from fellow sub Trincao but the goal didn't stand after a VAR review ruled it offside.
Substitute Roberto Torres hammered an attempt from around the penalty spot against the bar after Barca fail to clear.
Barcelona are 14th in table and 12 points off top while Osasuna are 15th, level on points with Barca.
