The former Barcelona and Inter Milan star garnered 43 votes to beat acting president Seidou Mbombo Njoya, who got 31 votes.
The elections comes 11 months after the Court of Abitration for Sports annulled Njoya's victory in a 2018 election.
When filing his candidacy on November 17, Eto'o, a four-time African footballer of the year, said: "I will be the next president of the federation despite all the cheating."
He said Njoya, who he backed in 2018, had "failed miserably".
The election had attracted 7 candidates but five pulled out of the race, on the morning of the election.
Among those who pulled out of the elections include former Cameroon Internationals Maboang Kesack and Jules Denis Onana.
